Transparency settings don't get preserved when saving as PDF

Bug Description
I don't know if this is similar to this bug: Bug 1234678 (PNG transparency lost after EPS->PDF export), but I'm doing SVG to PDF, so I thought I'd report it again (that, and the fact that the other bug has a 2007 date stamp on it).
I'm using Inkscape 0.48 on Windows 7. When doing a "Save As --> PDF", the transparency settings in objects don't seem to get preserved. For example, if I have a rectangle with 50% transparency and another overlapping it with 25% transparency, both these objects end up becoming their opaque versions in the PDF file. (Hint: arrange these figures to slightly overlap each other, and then save as PDF to see the extent of the problem I'm reporting here)

Please attach sample files (original SVG, exported PDF) which allow to test the reported issue on other systems, with different versions of Inkscape.

Which version of Inkscape do you have installed (see Inkscape menu 'Help > About Inkscape')?
(There have been bug fix releases of Inkscape 0.48, thus it is important to know which one you actually have installed).
