Not reproduced with Inkscape 0.48 and 0.48+devel r9926 on OS X 10.5.8.

Please add information about OS and Inkscape version.
How do you change the fill/stroke color? Do you use the Fill&Stroke dialog, click on or drag&drop from the palette, or color gestures?

could you provide a sample svg which shows a rotated rectangle, and steps to reproduce?

After a restart of X11 and Inkscape I am not able to reproduce this error any more.

Thanks for your help and efforts to make Inkscape even better.

Regards,
Christian

Did you by chance rotate a copy of the original rectangle and tried to change the color of the pasted copy? Possibly you have been experiencing a known conflict between current versions of X11/Xquartz and Inkscape:
Bug #307005 “[OS X] copy & paste inserts a bitmap copy instead of the vector object”:
<https://bugs.launchpad.net/inkscape/+bug/307005>

Please change the Pasteboard setting of X11/Xquartz as described in the FAQ
<http://wiki.inkscape.org/wiki/index.php/FAQ#Copying_and_pasting_in_Inkscape_creates_pixellated_images_instead_of_copying_the_vector_objects>
and depicted in this screeshot:
<https://bugs.launchpad.net/inkscape/+bug/307005/+attachment/1052046/+files/XQuartz-clipboard-preferences.png>

Most likely a duplicate of bug #307005.

Thank you for confirming the underlying issue for the reported failure to change the fill/stroke color.

I will link your report as duplicate to bug #307005. Please add a comment here and revert the duplicate status if you don't agree or if the reported issue reoccurs with vector objects.
