Binary package hint: gdm
Karmic emits a loud, annoying PC beep on shutdown or restart. This is a relatively recent development, only starting perhaps a week ago.
I have turned off everything in gconf-editor containing the name 'bell', but it hasn't helped.

Not sure the problem, but maybe it's an ACPI issue (guess).
Under System> Preferences> Power Management, try unticking "Use sound to notify in event of an error".
