Searching some more, I found that gpg --decrypt foo-message.txt.gpg launched in the terminal *will* open the gpg-agent passphrase input window.
So it seems evolution is not calling that the right way.
Checking my /var/log/apt/history.log.1.gz it could be that things broke with 3.18.5.2-0ubuntu1
