Actually, I found the source of the problem. Ubuntu has defined some shortcuts using "SUPER + <letter>". "SUPER" is related to the super key in Windows (Windows Logo key) and the command key in OS X (the twisted wired symbol key).

After changing the setting for the shortcuts, the keyboard letters got back to normal.

In my Gnome GUI, I went to Applications -> System Tools -> System Settings -> Keyboard and then tab Shortcuts.

Not so sure if the problem is in vnc4server. I used tightvnc and had the same problem. Maybe is something in Gnome GUI.
