windows boot error once after each time ubuntu runs

Bug Description
The WUBI (10.04) installation worked perfectly, and both operating systems work fine. However whenever I boot into Ubuntu, the next time I boot windows (Windows 7 Home 64-bit) it fails half way through bootup, reboots itself and then wants to do system repair. If I run the repair it finds nothing, if I don't run the repair it works fine. Windows will boot perfectly after doing this error once, and this will not reoccur untill the next time I boot Ubuntu, then boot Windows again.
I'm not sure if this is bootloader related? It currently runs the MS bootloader, and if I choose Ubuntu it then runs GRUB. (If I choose Windows from the grub menu it goes back to the MS bootloader...)
I'm not sure where to look for errors, I couldn't find anything relevant in the Windows logs.
I'm running a Dell Studio XPS 13.
