Using a 1024×768 resolution, I am also experiencing the problem of having a (vertically) huge window and being unable to maximize it. Either selecting smaller icons on the Inkscape prefs, or detaching the left toolbar by dragging it away from its original position, work to solve both issues.
I remember experiencing a similar problem under 0.43 - though the window was too wide instead of too high. Floating the toolbars would also work back then. I was told that it would be addressed after 0.44 was released, but apparently it still hasn't.
