* Is this reproducible?
- Not sure. I am using the default Ubuntu setup. I've installed the Ubuntu 10.04 freshly (no upgrades from karmic or jaunty). The only change that I've done is: I removed the bottom panel and added Cairo dock instead. VLC and Banshee icons are non-transparent from the very beginning (as same as the attached screen-shot). But In case of Skype the icon has been changed after I tweaked some settings (which I am describing below).

- When I installed Skype for the first time it shows the icon perfectly (with transparent background). But after installing Cairo Dock, I was facing problems about receiving videos from the other end of the Skype. I tweaked the settings according to that link and video problem has been solved perfectly. But the icon of Skype in the notification area became non-transparent.
