I am posting to say that the same has just started to happen on my system.
I just noticed it today, although my last major update was about a week ago, when I also installed the new banshee-1 player.
The problem appears as stated above, on either banshee-1 (which I was using when I noticed it) totem, and vlc.
I have metacity composite enabled. Cannot deal with compiz. I have the dreaded Sis card.
If I disable compiz, then everything works fine.
This problem doesn't seem to affect Mplayer though, which displays videos sharply whether composite is enabled or not.
Is there a difference in the way mplayer draws video vs totem/vlc/banshee-1?

Attached, fine my lspci

My configuration seems to be the same that Tiede posted, so please refer to his lspci output.
The problem reported is the same.

Since compositing isn't on by default, it's not a high priority bug, and won't affect an inexperienced user.
Anyway, this bug along bug #232128 make things look pretty broken.
Tested and still present on Ubuntu 8.04.1 with latest updates.

To further this:

I have problems with objects (such as a clock) 'underneath' the video window causing flickering of that area. Also, videos seem to want to be 'above' everything such as menus, causing some menus to be inaccessible.

This only happens when using Metacity as compositing manager. There is no problem when using Compiz.

Ubuntu Intrepid
Linux precision 2.6.27-3-generic #1 SMP Wed Sep 10 16:18:52 UTC 2008 x86_64 GNU/Linux
metacity 2.23.610
Using nVida GeForce 7950 GTX (all drivers cause the same effect)

I've discovered the key to success is to never give up. You either learn
the right way, or you run out of ways to do it wrong. A win/win situation!

   gconftool-2 --type=string --set /system/gstreamer/0.10/default/videosink "ximagesink"
You can try this. It worked perfect to me.

Thank you for taking the time to report this bug and helping to make Ubuntu better. A new version of Metacity is available in both Lucid and Maverick and we are wondering if this is still reproducible in any of those versions, May you please test and give us of feedback about it? Thanks in advance.

I've tested totem in ubuntu lucid [with an ATI video card (a vary old ati)]... This problem still happens.
Whe composite is enable, No Video.
But i also tested in VBox (host has a Nvida 7xxx video card). And worked perfectly when composity is on.
I hava a ATI HD4850 at home, but i don remember if it works.

May it is a problem just with old ATI's (or worst, all ATI's). At home I'll make more tests
