Which software was used to verify the content of the PDF file?
If Inkscape was used for the test, then this is likely the same issue as already tracked in
- Bug #168014 “Redraw fails with clipped object patterns”

- Bug #643093 “In imported PDF, some objects not rendered / partially rendered”

With stable Inkscape 0.48.x, the pattern-filled objects from the PDF file render partially or not at all depending on zoom level. The version of cairo Inkscape used for the PDF export may also affect how the details of the patterns are rendered (if at all).
